Job description
MGnify is EMBL-EBI’s microbiome sequence data analysis resource. We are a partner in the Leverhulme Centre for the Holobiont, which aims to map the associations between host and microbiome, with a view to addressing global issues such as loss of biodiversity and help develop a green revolution in agriculture. The aims of this ambitious endeavour require the development of bioinformatic tools and pipelines to support the production of specific data and analyses products required for this research.
As part of this effort, we will use and extend the MGnify pipelines for the assembly and analysis of metagenomic and metatranscriptomic data to understand and present the data. This will involve generating and handling new data types, as well as extending the MGnify data model to accommodate host data where appropriate.
Your role
- Analysis and assembly of genomic, metagenomic and metatranscriptomic data produced within the Centre for the Holobiont and related public datasets
- Using genome-resolved methods to produce multi-kingdom microbiome catalogues
- Develop methods to understand the composition of holobionts and start to determine the genomic features that underpin the holobiont formation and/or give rise to observed phenotypic traits, e.g. disease resistance.
- Using a range of methods and tools to conduct specific analyses on relevant data such as sequence similarity searches, protein structure analysis, and interaction networks
- Evaluate existing and new tools and methods in the field
- Respond to user and project consortia queries
- Attend regular project meetings as required, to enable consistent and clear communication to and from the microbiome informatics team and Centre for the Holobiont partners, especially the team based at the Wellcome Sanger Institute that will generate most of the sequence data
- Interact with teams at EMBL-EBI, to allow appropriate data to be extracted from their resources (e.g. API) and/or submitted to relevant resources
You have
Masters-level or equivalent qualification/experience in computational, biological or related scientific discipline.
The ideal candidate will have worked within a professional environment for two or more years, running and developing analysis pipelines as part of a team effort, or as a self-guided research project.
- Knowledge of genomic/metagenomic analysis and tools
- Strong scripting skills in Python
- Experience using Git and the collaborative platform Github
- Experience running and maintaining bioinformatics pipelines
- Attention to detail and ability to solve problems when they arise
- Unix/Linux experience
- Relational database skills including querying, basic schema design and optimization (e.g. MySQL, PostgreSQL)
The candidate will need to be able to work independently, as well as interact with the rest of the development team, and other members of the project consortia. Good communication skills and attention to detail are essential, as is the ability to work to deadlines.
The successful candidate will be expected to bridge between microbiome informatics team and the wider project consortia.
This will be achieved via regular meetings and videoconferencing. The primary direction for data analysis and tools development will come from the team leader and line manager, although other requirements may also come from other team members and the consortia. Nonetheless, the postholder will be required to contribute ideas to the discussion of analyses required, and to drive the progress of the work independently.
